Cheren specifically states the first fight with Bianca got way out of control (though, you can't see that through the battle screen), add to the fact that the Battle Subway is specifically made for Pokemon battles, and you'll realize how.

i never understood how level 5 pokemon could destroy a room but level 50 pokemon can battle in a subway train without a scratch anywhere on the floor or the walls.

Its the battle subway. They need to standup so they can direct their Pokemon, and so they dont' get hit in the face with Flamethrowers and the like.
